As it was that the pope was in germany, he was addressing the students at a university there. the professors at said university had removed all theological and philosopical curirculum from the school. the reason for this was that since science was not able to prove the existence of God, there is no God and no reason for studies in the former mentioned curriculum.

the popes comments were meant to show to the students and administrators how religious studies are vitally needed in today's violent world, where misunderstandings could have consequences that are dire indeed.

the press ,by only reporting the one line that was upsetting to muslims is liable for the outcome of that comment. the comment wasn't directed at muslims but at students in attendance and in context with what he was conveying. the press seems to be acting as agents provacateurs. maybe marxist, atheist, agnostic types want to provoke catholics and muslims to wipe each other out so they can rule the one world utopia.
