To Moderate Muslim: Are asking Allah to abrogate his commandments?

Moderate Muslim this was your prayer to allah:
"Stop those who kill in the name of Islam
Stop them from hurting Islam
Help those who are misguided, whether they be Muslims or non Muslims
O Allah accept my prayer."
If allah answers your prayer it means that Allah has abrogated some of his verses in the Koran, 9:29 for instance.
9:29 is a commandment from Allah to kill or subdue unbelievers in the name of Islam. Are you now praying to Allah to abrogate this verse? How could the violent Muslims be hurting Islam when there is this direct command to fight unbelievers?
009.029 : Fight those who do not believe in Allah, nor in the latter day, nor do they prohibit what Allah and His Messenger have prohibited, nor follow the religion of truth, out of those who have been given the Book, until they pay the tax in acknowledgment of superiority and they are in a state of subjection.
006.107 If it had been Allah's plan, they would not have taken false gods: but We made thee not one to watch over their doings, nor art thou set over them to dispose of their affairs. (this verse also contradicts 9:29 which is a commandment to fight unbelievers)
006.111 : Even if We did send unto them angels, and the dead did speak unto them, and We gathered together all things before their very eyes, they are not the ones to believe, unless it is in Allah's plan. But most of them ignore (the truth).
Reading the above two verses one cannot escape the conclusion that it is Allah's plan to misguide people. Allah has also clearly trashed Mohammed's mission by telling him that he has not been set over the unbelievers to dispose of their affairs. You are praying to Allah to drop his plan to misguide people. You must also be aware that Allah does not accept intercession by anyone on anyone's behalf. Allah is clearly telling Mohammed that he has no business trying to correct the unbelievers. What use your prayer when Allah does not want even his last apostle to interfere in the affairs of the infidels?
In 6:111 you also have an example of Allah's confused thinking:" .... they are not the ones to believe, unless it is in Allah's plan. But most of them ignore (the truth). " Allah has no plan to make them believe and yet accuses them of ignoring the truth.
