As a former Catholic and a born-again Christian now, I tell you that you are equating Christianity with Catholicism and they are not the same (although Catholics say otherwise, they can say many things but does not mean those things are true). The mistreatment of Jews has been made mainly by the Catholic Church. In fact, the Inquisition, which has been estimated caused more deaths than the Holocaust, was a Roman Catholic institution.

And not make the mistake of thinking that because a country is predominantly Protestant, all are committed Christians. Like I said, one can call himself whatever he wants but that does not mean it is. The Bible says: "Ye Shall Know Them by TheirFruits". Matthew 7:16

We, as protestants, do not abide by what say the popes or councils, but by what the Bible says. The Bible teaches us to love the Jews (read Romans 11:11-36). That is the reason why true Christians are among the strongest supporters of Israel around the world, as Mr. Pipes should know.
