The verse that you quoted here is very clear; I hope you read it again carefully. These were the people (pagans) who fought with the prophet and the believers for years and signed many treaties and then broke whenever they found convenient to persecute and kill Muslims and they were planing to completely wipe them off, so they had to finish this dangerous turn of event. Qur'an or the Sunnah never teaches the Muslims to start a war or kill innocent people but command them to not be transgressors. BTW Jihard has many meanings, one of them is sacrifice (Jihard).

Permission [to fight] is given to those who are unjustly fought against, and God is most capable of assisting them. Those who have been wrongfully expelled from their homes [for no reason] except their saying, "Our Lord is Allah (God)…" [Al-Qur'an 22:39-40]

Similarly, Fight in the Way of God those who fight you, but do not transgress. God loves not those who transgress. [Al-Qur'an 2:190]
