The reason it doesn't say kill the pagan meccans in the aya is because Muhammad (pbuh) would have known who Allah was on about. The pagans of arabia were Muhammad (pbuh) enemies and they wanted to kill him, now this verse was revealed to Muhammad (pbuh) when he was in war with the pagans of Arabia if you read sura 9:6 it says if the pagans wanted protection then who could give them and put them in a safer place to live because they are people who do not know the truth. If Allah wanted all the pagans around the world to be killed then he would have this have to say kill all the polytheists in the world but Allah didn't, he was only on about the pagans of Arabia.
