Allah Subhana Talla taught Prophet Muhammad (PBUH) to read and write. Allah Talla is able to do anything. Say: " It is He Who has created you (and made you grow), and made for you the faculties of hearing, seeing, feeling and understanding: little thanks it is ye give"(67:23)

Allah does what he pleases. Allah taught humans to speak, walk, and pretty much everything. If you read the bibliography of Prophet Muhammad(PBUH), you will find out he was an illiterate.

When the Quran was revealed to Prophet Muhammad (PBUH), it was written on leaves, bones, walls, and memorized. It was then arranged and collected by Prophet Muhammad (PBUH) with the help of divine guidance. The Quran was later, after Prophet Muhammad (PBUH) death was put together by his companions, but it had already been arranged by Prophet Muhammad (PBUH). Companion's name is Abu Bakr. he made the first complete written copy, by arranging the manuscripts written in the time of Prophet Muhammad (PBUH). So, The Quran was arranged in Surah's and Ayats by Prophet Muhammad (PBUH) with the help of Divine Guidance but later put together in a book by his companion. Everything in the Quran is numbered with the help of Divine guidance.
