Pakistan said from the beginning that they do not look kindly at being a doorstep to actions against Islamic terrorism. No new news there.

Maybe that the interdiction into Pakistan did cause more troubles for that relationship, but it is quite certain that Pakistan's multi-billion dollar allowance being used for their nuclear progam could be redirected to the U.S's better ally, Israel.
